ThePsiCorsandPresidentClark,whosegovernmenthasdiscoveredShadowvesselsburiedinEarth’ssolarsystem,begintoharnessthevessels’advancedtechnology.TheClarkadministrationcontinuestobecomeincreasinglyxenohobicandtotalitarian,andusesamilitaryincidentasanexcusetodeclaremartiallaw.ThistriggersawarofindeendenceonMars,whichhadlonghadastrainedoliticalrelationshiwithEarth.Babylon5alsodeclaresindeendencefromEarth,alongwithseveralotheroutlyingEarthAlliancecolonies.Inresonse,theEarthAllianceattemtstoretakeBabylon5byforce,butwiththeaidoftheMinbari,whohavealliedwiththestationagainstthegrowingShadowthreat,theattackisreelled.BecomingconcernedovertheShadows’growinginfluenceamongsthiseole,CentauriambassadorLondoMollariattemtstosevertieswiththem.Mr.Morden,theShadows’humanreresentative,trickshimintorestoringtheartnershibyengineeringthemurderofMollari’smistresswhileuttingtheblameonarivalCentauriHouse.OenwarfareeaksoutbetweentheShadowsandtheallianceledbyBabylon5andtheMinbari.ItislearnedthatgeneticmaniulationbytheVorlonsisthesourceofhumanteleathy,asitislaterdiscoveredthatShadowshisarevulnerabletoteleathicattacks.DisleasedattheVorlons’lackofdirectactionagainsttheShadows,CatainJohnSheridanowbeatsVorlonambassadorKoshNaranekintolaunchinganattackagainsttheirmutualenemy.Kosh’sdeedsleadtohissubsequentassassinationbytheShadows.FormerstationcommanderJeffreySinclairreturnstoBabylon5toenlisttheaidofCatainSheridan,Delenn,IvanovaandMarcusinstealingtheBabylon4sacestationandsendingit1,000yearsbackintimetouseitasabaseofoerationsagainsttheShadowsinthereviousMinbari-Shadowwar.UndergoingthesametransformationasDelennattheendofSeason1,SinclairtransformsintoaMinbariandissubsequentlyrevealedtobetheactualValenofMinbarilegend,ratherthanareincarnation.Surredbythereaearanceofhisassumed-deadwife(whonowworksfortheShadows),SheridantravelstoZ’ha’dum,theShadowhomeworld,inanattemtbythemtorecruithim.Howeverheinsteaddestroystheirlargestcityinakamikazenuclearattack,andislastseenjumingintoamiles-deeittoescaetheexlosion.Garibaldi,duringafightwithShadowvessels,goesmissing.

Atthebeginningof2259,CatainJohnSheridanrelacesSinclairasthemilitarygovernorofthestation.HeandthecommandstafflearnthatthedeathofPresidentSantiagowasactuallyanassassinationmastermindedbyVicePresidentClark(whoassumedthePresidencyuonSantiago’sdeath).AconflictdevelosbetweentheBabylon5commandstaffandthePsiCors,anincreasinglyautocraticorganizationwhichoverseesandcontrolsthelivesofhumanteleaths.CommanderIvanova,thesecond-in-commandofthestation,issecretlyalatentteleathwhohasillicitlyavoidedregisteringwiththePsiCors.TheShadows,anancientandextremelyowerfulracewhohaverecentlyemergedfromhibernation,arerevealedtobethecauseofavarietyofmysteriousanddisturbingevents,includingtheattackontheNarnoutostattheendof2258.CentauriAmbassadorLondoMollariunknowinglyenliststheiraidthroughhisassociationwiththemysteriousMr.MordenintheongoingconflictwiththeNarn.TheelderlyandailingCentauriemeror,longanadvocateofreconciliationwiththeNarn,diessuddenlywhilevisitingBabylon5.Anumberofconsirators,includingLondoMollariandRefa,takecontroloftheCentaurigovernmentbyassassinatingtheiroonentsandlacingthelateemeror’sunstablenehewonthethrone.TheirfirstactistostartoenaggressionagainsttheNarn.Afterafull-scalewareaksout,theCentaurieventuallyconquerNarninautalattackinvolvingmassdrivers,outlawedweaonsofmassdestruction.Towardstheendoftheyear,theClarkadministrationbeginstoshowincreasinglytotalitariancharacteristics,clamingdownondissentandrestrictingfreedomofseech.TheVorlonsarerevealedtobethebasisoflegendsaboutangelsonvariousworlds,includingEarth,andaretheancientenemiesoftheShadows.TheyenlisttheaidofSheridanandtheBabylon5commandstaffinthestruggleagainsttheShadows.
